Then: Half-Life's Gordon Freeman, by virtue of intentionally being a blank slate.
Now: Nathan Drake, from Uncharted.
While Gordon Freeman remains a very valid choice (and consider him one of the runner ups this time along with PS4 Spider-Man's Peter Parker, Joel and Ellie), Nathan takes the cake.
This is not hype for the upcoming Uncharted prequel film starring Tom Holland (which I think will not be very good based on my thoughts on the curse of films based on games).
(Though I do urge you to watch to short Uncharted fan film starring the perfectly cast Nathan Fillion)
This is entirely to do with the depiction of the character over the course of the first 4 games of the franchise.
A wise-cracking, well-read, highly intelligent (in some regards), highly capable, lucky scoundrel artifact hunter, Nathan is a lot more than a male Lara Croft (even though the gameplay of Uncharted and Tomb Raiders pre-reboot is largely interchangeable), and a lot more mischievous and morally ambiguous than Indiana Jones.
For the first 3 games, he's a great main character, but it's during the 4th, where the already good supporting cast becomes excellent with the introduction of his previously never mentioned older brother and the introduction of antagonists both major and minor, and his true childhood and past and future coming to life that he really shines and in hindsight becomes even better for the previous 3 as well.
He's a charming scoundrel with a heart of gold, sharp wit and genuine levels of emotional (im)maturity. What's not to love?
